Can you just check that you're not on the VAT Flat Rate scheme? Under that scheme you don't reclaim VAT on expenses unless they're capital purchases over £2000.
If that's not the case, do drop me a line directly at ed at freeagentcentral dot com and we'll look into it straightaway... -

The 'Initial VAT Settings' only affects the VAT Returns created when you first set up VAT on FreeAgent.
This is, I know, a bit confusing. I've just looked again at the wording on the form and it's ambiguous despite I having revised it a couple of months ago - it does look like those returns will be modified even after they've been created which is not the case.
Normally, then, you'd need to go to the 'Edit Details' screen for each VAT Return and make the changes there. Instead I've updated the individual VAT returns themselves at our end so all should now be well
We'll have another go at making that part of FreeAgent less confusing.
