The problem seems to be timing.
As this is just a way to get data records into freeagent - the real invoices that are sent are generated as pdfs by us as the freeagent api doesn't allow the export of invoice pdfs for emailing - the plan was... post an invoice and identify it's invoice number, post the invoice items and then put that invoice as sent.
Posting the invoice and invoice items works OK but if I immediately put an empty xml string to /mark_as_sent I get a error status 401.
If I just do the posts and then stop. Then refire and just do the put it works.
I'm using php and it's curl functions.
I'll try and workaround with this for now, but will need to solve this in the future, any suggestions gratefully received.

Hooray! Finally managed to create an invoice via the API.
Thoroughly fed-up and frustrated until I found this thread.
PLEASE, PLEASE, PLEASE update your API page to stop others wasting hours.

project-id can be excluded if there is no project for the invoice.
You also don't need to specify the status -- all invoices are created as draft and you must use the specific resources for changing state, e.g.:

Thanks Emily - looking at it again I wonder if it's a date thing?
As the start of the corporation tax year isn't until the 5th April, Freeagent's automatically calculating the 20% less figure on my opening balance?? (So what I've entered isn't actually the opening balance but a figure that will make the opening balance correct post Freeagent magic.)

Entering this into Freeagent doesn't seem to work as I would expect so..
a) I wanted to check the workaround I have is OK and won't give any future issues
and b) if I am correct to save anyone else time who is puzzling over this.
What I have done...

Settings -> initial tax data
"Tax data at the start of 28 Feb 09 " (The start of our financial year)
"Asset pool value...for capital allowances purposes" = 2203.75
the figure that when depreciated by 20% gives the opening balance I want - ** that's the odd bit, I would expected to enter the 1763 opening value here.
Leads to a correct Screen Two...
Taxes -> Corporation Tax
Corporation Tax for Accounting Year 2009/10* (28 Feb 09 - 27 Feb 10)

Did this ever get solved?
I am at year end and the correct negative opening bank balance has worked fine to give the correct bank account balance all year.
However, it appears in the 750-1 transactions list as an opening balance at double the amount (+4k) as a credit, and on the balance sheet as a liability - which I agree is correct - but also at double the amount, making the balance sheet not balance by that amount. Have I misunderstood something and need to put another balancing journal somewhere, or is there still an issue?

How often is data imported from FreeAgent?
Invoice information from FreeAgent is always up-to-date in Capsule. If you add customers to FreeAgent without adding them to Capsule first, the customer will automatically appear in Capsule within one hour.
How do I export contacts to FreeAgent?
We let you choose which Capsule contacts are exported to FreeAgent so your FreeAgent account doesn't fill up with leads and other contacts who may not become customers. Click the "Export to FreeAgent" link from the contact summary in Capsule when you want the contact added to FreeAgent. Once the contact is exported you'll see invoices created in FreeAgent for that contact.
Do I have to update contacts in both FreeAgent and Capsule?
If you want to update a contact's details just make the change in Capsule. Once a contact is linked with FreeAgent when you save changes to a contact in Capsule those changes will be pushed out to FreeAgent for you automatically. So you only need to apply your changes in one place.

Option One is therefore ruled out as I'd have to wait an hour before putting anything to Capsule
Option Two (as they are suggesting) means putting in Capsule, then going in and manually linking to Freeagent - and the point of contact currently isn't syncing then...sigh!
Option Three still seems the best way forward for full automation, but how to ensure no duplication and the 2 systems are syncing?
Would love any answers anyone has otherwise it's going to be a lot of trial and error.

Capsule integrationI want to send new client details via the api to Freeagent & Capsule.
...The question is do I need to send to both, or just to one?
Option one: If I send just to Freeagent they will then sync and appear in Capsule - but after how long? I have more info to put in Capsule than Freeagent so I'd need to make an api post to Capsule immediately after...so this option doesn't really make sense
Option two: If I send just to Capsule they won't appear in Freeagent as the initial contact sync is one way...ie Freeagent ->Capsule?? Correct? [Think I read that somewhere but can't find it now]....if so this option won't work
Option three: if I send the info to both systems will the two systems sync OK and match it up? What are the crucial fields that are looked at to determine the contact is one and the same?
Help! Neither Freeagent or Capsule seem to have a clear guide.-
